It might be there is a certificate referenced by your config which does not exist on disk. Try creating the file then try again:
touch /config/filestore/files_d/Common_d/certificate_d/:Common:xxx_1

However it turned out there were lots more files after that one that it couldn't find before it would let me reset to defaults I decided in the end to rebuild it from scratch from USB to make sure it was completely wiped.
